La historia de este museo se inicia con la llegada a Chile del sacerdote jesuita R. P. Gustavo Le Paige, de origen Belga, quien en el año 1955 se radica en San Pedro de Atacama y comienza su labor pastoral. El Padre Le Paige comenzó a recorrer los cementerios y los lugares habitados por la cultura atacameña, donde comenzó a recolectar material arqueológico de incalculable valor.
En el año 1957 inaugura, en su casa parroquial el primer museo, el que contenía numerosas piezas prehispánicas y momias atacameñas.

Para el visitante, el museo arqueológico es una visita interesante y obligada, ya que le permitirá conocer los aspectos más relevantes de la historia de San Pedro de Atacama
